If the stains have been on the glass for more than a few weeks, more than likely they have migrated into the pores of the gelcoat.
Once they settle in the pores, nothing short of using Oxalic or Muriatic acid, or wet sanding them out will work.
Using the acid is a common way to clean the gelcoat stains, Nu Hull works really well for this.

Starbrite hull cleaner also works well, or On-Off hull cleaner........... they will take out the stains and not hurt the gel.

Almost all of the fiberglass hull cleaners are Oxalic acid or Muriatic acid or a combination of them.
Sno Bowl toilet bowl cleaner is somewhat similar.
They will usually remove just about any imbedded stains in the gelcoat, just make sure to cover the trailer/ fenders / tires with some plastic.
Follow the directions and rinse with clean water.
Once you get the stains out, then keep a coat of wax on the glass to seal the pores, and wipe the boat down with BBS or a similar wipe down spray to keep it from happening again.
Acid would be my last resort to use on it or any other boat. Only go that route if you absolutely must.
There is a product called Biokleen-most people I think do not know it exists.
Last year my brother in Georgia bought a white Skeeter that he kept being told by the marina would have to acid dipped or sanded...you get the idea. I finally convinced him to wait until I came down and brought a bottle with me. Sprayed it on the boat at full strength and waited til the next morning. sprayed it again and started rubbing with my hand and the crud rolled right off!!!!
He is now a firm believer and user.

The hull cleaners contain mild acids and have been used for decades on gelcoats with no adverse problems.
Polyester resins ( gelcoat ) have excellent thermal properties with very good chemical resistance to many acids.
