2004 Yamaha 225 HPDI with new lower unit?????

I just had a new lower unit put on, It seems I am about 2mph slower and also, at full speed, I seem to be getting a slight hesitation, every once in awhile. Its not enough to slow me done, but when your in tune with your engine and know how it sounds and feels, you can pick up on these little things. Its just like a real - real quick skip and and back to normal. Does anyone have any thoughts on this?

I would suspect the fuel filter in between the VST and high pressure pump. If you haven't changed it in the last year, I would do so before suspecting the L/U.
