How do you know it is overheating? Is it kicking into the "limp mode" and giving you a alarm light or do you have a temp gauge? Also how is your water pressure reading?
Yes, overheating is bad and can damage a motor. First thing I would suspect, especially since you fish weeds, is some debris has been sucked into the water intake and partially blocked the poppet valve from closing. This is basically a bypass valve and if it is stuck open will bypass water from the main block and cause overheating. Another sign of a poppet valve issue would be lower water pressure as the water is bypassing the system.
Good news is it is easy to take off and clean. Should be instructions with photos in the sticky area of this forum. You motor may be a little different, but the principal is the same for all of them. Just use the exploded diagrams on the Yamaha web site to figure out where yours is if you don't have a service manual (and why don't you have a service manual - get one if you don't).
However if you motor is new, I would take it to the dealer instead of working on it myself. May be a warranty item - and there are other things that cause overheating, but first suspect is poppet valve. Worst case would be some casting flash left over or another item from assembly blocking the passages which is another reason to take it back to the dealer.
However if your water pressure is lower than normal and it's overheating, the sure bet is a poppet valve issue.
