Fuel Pump Question 04 225HO E225FHLSRM 1995 Javelin

I believed to have water in my fuel from a friend borrowing my boat. Anyway check engine light came on after running 1 or 2 minutes. I shut it down immediatly and took it home. I have drained the tank replaced the filter and it will not idle smooth or operate at more than 2500 or so. Should I remove the resivoir and pump to drain or would do you think I am looking at a bad fuel pump? The water was only in the system for 2 days and I did not run it. I think the pump may be bad, it sounds bad but runs. Thoughts

It is running in SAFE mode so you will have to have the code retrieved to see what code was set.

Just an update so far today, I just removed the filter again, and removed the fuel pump and resivor beside the pump. Even after I had emptied the tank, the resivor had so much water in it that it was unbeliveable. Started it on muffs and after 15 seconds of sputtering it is back to the good old smooth idle. I have a new question. I thought the fuel pump would kick off after it pressurized with the key on and the engine not running. Do you think I still have a little air in it? If everything stays good I will replace the filter a couple of time in the next few weeks. Thanks for the info. The check engine light if off now.
