I have a 90 blazer with some small voids in the gelcoat on the topcap. the baat has blue flake , but my question is can i fill in those areas with some clear gel and make it blend in or should i do the whole top cap

You can fill with clear gel and sand smooth to just fill the voids.
Or if you want to get a match you can use polyflakes in the gel.
Depends on how heavy the flake is on your finish, if it is a heavy flake and you want to try and match the finish you can find a matching blue flake at a craft store and mix with clear gel to match yours. Fill the void but not to the top. let cure and fill with clear gel so you can sand smooth without disturbing the flake.
Make sure the voids are cleaned well from any debris and wiped with acetone to dewax.
