I have all the glue residue off, and am down to the bare fiberglass/gelcoat on the decks. Is it recommended to lightly sand (or use steel wool or scotch brite) to "rough up" the surface before I apply the glue and carpet?

No you do not have to do that. Just make sure it is clean off all residue and oils. Use accetone.
Also, to fill small screw holes, would something like 3M 5200 work? The holes are on the deck surfaces where things like rod savers were screwed to the deck.
Personally, I use Marine Tex for filling any holes. That stuff hardens like a rock.
5200 will be fine to seal those holes.
5200 will be fine as well. I just find with 5200, once I open it up, the next time I go to use it, it's hardened up and I have a tough time getting it out of the tube. That stuff is pricey.
Yeah, I hate dealing with that stuff.

It's a marine sealer you can find in the marine section at your local wal mart and so forth by 3M. Stuff hardens like a rock.

I would have to agree. If it were not for the archived and post by users before me that have done carpet restores as well as boat work I would not have had a boat turn out so nice.
