You have to fill it from the bottom hole until it comes out the upper hole. If you try to fill from the top, you won't get much in because it can't vent the air out.
When I fill mine, I take the lower plug out, then the top one and drain the old fluid out. Leaving both plugs out, fill it from the bottom hole until it comes out the top hole. Then I put the top plug in, then remove the filler adapter and put the bottom plug in. By putting the top plug in first, you shouldn't lose hardly any oil.

The reason for filling through the bottom hole is for the air escaping. The oil will push all the air out of the case when filling leaving no air bubbles. Once a little comes out the vent hole at the top, you know its full with no air. You might even hear air pockets popping as you pump the oil in.
One word of advice: when you put new fluid in the lower unit, make sure you put a new orange O ring on each screw. Yamaha's are notorious for the screws to back out after you fill them with new fluid. So put new O rings on, and tighten screws down. Check them again periodically to make sure they are tight.
