While marking waypoints on my bow unit, I notice they do not show up on my console unit. Both are Helix G4N, connected by a black box beneath the console.
Do they not share waypoints?

Yes they share waypoints if both have an IP address in the SYSTEM STATUS view.

Also make sure Waypoint Sharing is On. That setting can be found under the Network menu.

Okay thanks guys. I guess I should’ve stated that one unit is running on navionics and the other on lakemaster if that would matter?

Doesn't matter. Maps have nothing to do with waypoint sharing.

Waypoint sharing is turned on both the units. I have no clue if the units have an IP address in the system status view. And if not, where would I go from there?

If the IP address on the Status Page is showing dashes, then you have no ethernet connection established between the units and can't share information. Sometimes it may take a short period of time for the units to establish the ethernet connection. You can also check the Network Menu to see if both units are showing up.

Mine stopped sharing because they were not on the same update. Might check that as well.
