I would get some of the rubber nonskid material to cover the whole. Like this http://www.candomarineparts.co...t.jpg or this http://www.candomarineparts.com/NonSkid.html It seems to be all over most boats anyway so it may fit right in.
The other option is to let a glass man repair the hole.

You could also try finding some rubber grommets that just pop in the hole in case you ever decide to put it back on you won't have to drill it again and would be cheap cover up!
