what trolling motor do you have? is its 24v or 12/24?

How many cables in your battery compartment? 2 with a jumper or 4 wires?

Take the positive from the motor put it on positive of the #1 bat.
Take the jumper from the neg of #1 bat and put it on the pos of #2 bat
take the negative from the motor to the negative of the #2 bat

For a 24v system you only need 3 cables. The other cables are probably for the on board charger.
