On my 135 Opti the throttle body throat is 3 inches and the air box opening that feeds it is only 1 1/2 inches. Can I open up the airbox to let the engine breath better, or will is screw up the ECM or something else?

These engines operate on a "Speed-Density" theory. In this theory, airflow (at a specific RPM, under specific conditions) is presumed to be a FIXED, REPEATABLE amount.
Anything that alters the airflow will result in improper fuel delivery.
I would not recommend making ANY alterations to the air attenuator cover, as it's precise airflow will affect the ECM's ability to deliver the approriate amount of fuel, at appropriate times (potentially resulting in engine damage).
