Wait a minute here....You say you have 3 batteries, and that the trolling motor will run @ 12V. Is it a 12V trolling motor or a 12/24? If it's a straight 12V trolling motor, then I would use the cranking battery for the big motor only, one deep cycle batter for the TM and the other deep cycle for the gps, bilge, etc..
If it's a 12/24 trolling motor, then I agree with the above posts.
guess you could do that. I always had 2 batts for my troling motor 12v and 12/24v. If you fish all day long on a 12v troller, you will drain that battery. I hook electronics and everything up to the cranking battery and leave the two trolling just for that trolling motor. Never been on lake long enough with 2 fish finders, live wells, black lights and running lights to every drain that cranking battery. then again, I dont sit still for 6-8 hours. even if you did drain it down, you could always jump over.
on my old boat,I had a 12v troller with 2 batteries. just switched over when one lost its punch.

I have 2 12v motors for the tm. one cranking battery. I have all the stuff run to the crank bat, just wanted to make sure that was the best way to go. Getting a tm soon, gonna get a 12v motor and use two batteries, one as a backup.
