I didn't do anything special with the aluminum when I painted my jon.
I took a wire brush and made sure to scrape off any flaking. I then scrubbed it real good with this stuff called "Purple Power" from wally world. Rinse it with a power washer and let it dry overnight.
I bought a cheap spray gun ($20) and some Rustoleum furniture paint (cheaper to buy it in the gallon) and started spraying. It took about two weeks to cure but she is TOUGH!
To each his own, but to me, a jon boat is a jon boat. It's gonna get scratched and dirty and maybe even some fish blood on the floor. My $50 paint job is just fine for me. If it gets scratched, I have paint left over to touch it up.

1:first think is strip boat to bare metal. baking soda blast is the best. not that expensive worth the time it saves stripping the old paint off.
2: acid etch metal: flush w/ fresh water and dry
3: spray with alodine: allow to dry couple coats till metal turns yellowish color
4: use a self etching epoxy primer couple coats ( wear a real good mask spray mask)
5: use boat paint, i like the pettit or interlux
the etch, alodine and self etch primer can be found at auto paint store
painted 14' duck boat several years ago and no peeling or flaking

if you canot find what you need locally....I used http://www.jamestowndistributors.com when working on my boats. I have ALWAYS had good luck with them and their prices are not bad either.
