I was going to tell you to check with John on the trolling motor forum but I saw where you posted in there. Good luck getting it going again.
could be a bad wire under the pedal. I had one burn up before. Could be the switch. Could be a bad connection to your batteries... could be the brushes.
or it could be something like the microswitch (button on pedal). change fuse and if nothing happens check the switch itself or the plug on the deck, mine always looses connection at the plug when plugged in too long.

Been there, done that on my last motorguide.....easy install too. That's the first thing I would look at.
Could be something as simple as bumping the switch on the side of the foot pedal.
