I believe the 2006 are not series 2 and still series 1. But if you are asking if a series 2 has more power than a series 1 then see this thread:

The series two didn't come out until late 2007. I have a HPDI built in 3/07 and it is just a HPDI series one, if there is such a thing.
I think the difference was the oil pump. All the series 1's had a recall to upgrade to the newer oil pump I thought. I got mine in 06 and had the upgrade in 07.
There is supposed to be about 20 more hp. The pistons are coated with a heat resistant coating, wrist pins were improved, I think some porting differences.

Call Yamaha Customer Service with your serial number and they will tell you if your engine has had the recall pump done or requires it.
