I prefer battery trays, they keep your battery secure but still allow easy access to connections and for checking water levels.
I think the only advantage a box has over a tray is it keeps your battery covered from the elements if it is left in an open area like a V-hull utility fishing boat.
I really think the boxes are a pain, and trays are easier, but i truly believe in a battery cover. There are so many times when water and other crap gets on top of the battery then seeps into it, contiminating the cells.
I had a Boat Surveyor look at my boat before I bought it.
He reccomended I put the batteries in boxes. More secure, keeps them cleaner/cells uncomtaminated and it is less like shorts will happen.
My boat still has trays - easier to access.
To each their own.
Wifes cousin is Milwaukee Harbor Patrol. He looked at my Starting battery and stated I should get a box. Posts are covered but wing nuts are not. He advised he would fine me for that. Needless to say..............I still have trays!!Easier access.

Another tip.....
If you use trays you "should" have the positive terminals covered with those rubber covers. The cover should also fit down over the terminal flush to the top of the motor.
