There are a couple of threads on here about this, try the search button above to search older threads.

A lot of folks suggest to fill the holes using marine-tex or doing an actual glass fill repair using a thinkened resin (penutbutter), or fiberglass bondo type body filler etc then try to match the gel coat as close as possible using a gel coat repair kit. Then if you do not like the results.... use decals or non-slip pads, a mounting bracket for a fishfinder etc to simply cover the repair area so it is out of site.

Just do a Google search for marine-tex or if you have a boat service place near you you might be able to find it locally. It comes in white and black (but the black actually dries to a gray color)

If you get one of the gel coat repair kits (like the ones from Bas Pro Shops) it will come with several colors to help you match the solid color but to match the flake you will have to add poly or metal flake yourself to the gel coat patch. If there is a lot of flake in your gel coat and the hole is not very big (say less than the diameter of a quarter) you might be able to just use a clear gel coat and just add the flake without using any color (this might give you a closer match to the original) If you have a newer boat you can get matching gel and flake from the maufactuer. If you have an older boat and cannot get a factory match you can buy flake all over hte internet (check ebay) or you can go to alocal craft store like Michaels, Hobby Lobby etc and just buy some poly flake that is a close match to yours.
