I have a 2016 Phoenix 920 that needs new cranking battery. I want to buy an agm to replace it. When the 3 batteries for the trolling motor go bad I'll replace those with agm batteries. Wil there be any issues using 2 types of batteries at the same time? My charger can charge both types.

No issues, your charger should be connected to each battery per bank and not one charger bank for all batteries. IE: 3 bank charger = 3 batteries (could all be different types / sizes).
Just make sure that your charger has the correct selection for charging profile per bank. AGM charges in a different pattern than standard lead acid.
