Really sounds like you need to go with a through hull or a shoot through transducer. Both are possible.

Most bass guys are going with the GT36 option with the in hull for sonar. There are a few different ways to approach it like what Fishin couillon said.
Sounds like you may put a HDI on the trolling motor. Yes you can switch between channels to view your sidescan or whatever transduver on the transom/console on the front of the boat.
