I i hope it's nothing major!! I really dont know what it consist of on the charging system on a boat motor,but have been seeing a lot of rectifyers going bad on the boards.I have never had that problem on any of my rigs,and like Danny said it could be the trim motor,except you said it was only showing 12v @ wot,and if it was trim i would think it would only do that while trimming the motor,but i am not positive on that. 1) figure out what's wrong with it.
2) figure out who might have parts for it.

3.1L OX66...
Well, so much for my plan. I've got a whole bunch of 2.6L carb motor parts, and just as many 3.3L injected stuff.
But, no 3.1L stuff (unsure of interchange).
Might have some extra trim switches and motors though.
I don't think my boats gauge ever runs much above 12v though. I know it drops when you're trimming too. (down to at least 8v).
Makes me wonder if it's not just the battery going bad?
Did you notice if the Tach was acting up as well?? A couple of the guys said there tachs were acting up,and it was the rectifyer that was bad on theres causing both problems. You may be rite Danny if your gauge doesn't read any higher than that!! Hell i aint even got a volt gauge on mine!!! But it will definately drop while trimming,but i would have thought it would show more like 14v while running at upper rpms.
Sam did it use to read higher on voltage while just running???
Normally runs 13-14V at WOT...and drops to about 12 when trimming....how would the motor's charging cause the trim to kindof studder when not in the water? Just up and down....while plugged into the on-board charger...wondering if it's more than one thing that's wrong...runs perfect except for the bogging down while trimming....
You may have more than 1 problem,but i bet it's just 1 thing. The only way it would effect your trim while the motor is off is if the battery was week.I wouldn't think that it would start the motor if the battery was very bad. You might ck the connections @ the battery really good,because i have seen some weird crap from bad connections and get the batterey tested. http://xs-s.com/zf/images/smile/emthup.gif

A battery could sure do it,just normally wouldn't start the engine,but it dont take that much on those 3.1L engines as some others to fire.Let us know what it ends up being. I looked at the yamaha forum for any problems on charging,and saw one for that problem and the guy was telling him how to test the system to see if it was the regulater.I aint to sure i would trust that dude ,but maybe boat charging systems are tested a lot differently than cars are! Sam how old is the battery and have you had it load tested, it could be a bad battery, but I would expect that if you voltmeter is accurate the you are not charging. Could be a loose wire, or belt ( do yamahas have a belt?)all the way up to a bad altenater. 12 volts at WOT is too low, and I would expect that you just have enough spark to run the motor, and when you add a load to it (in your case the trim motor) It reduces the current enough to cause the motor to run bad.
I think it's at least 2 (probably 3+) years old and from my experience with the TM batteries of the same make, they suck....had to replace them a couple months ago. Was gonna replace the cranking then too but didn't have the funds. Gonna get a new battery and see if that fixes it and go from there.... http://www.bassboatcentral.com/smileys/ohwell.gif
