Have someone spin the prop and try to shift into gear. If it isn't smooth and easy, Double check that the shift rod coming down from the engine has mated correctly to the LU. You should see only a tiny bit of spline at the connection

The motor seems to shift and go into gear when it is not running.

MAKE SURE the prop is being "spun" when attempting to shift with the engine off (to prevent linkage damage).
IF the gearcase shifts properly, go ahead and hook it up to a flush attachment (muffs with PIN), and ensure that you have adequate water pressure at idle (2-4 psi minimum).
