If you DO.... (and you SHOULD): Watch engine temperature at idle. Engine temp needs to reach AT LEAST 120 degrees at idle BEFORE ACCELERATING.
If, at idle speed, the engine fails to reach appropriate temperature within 5 minutes, a "Thermostat Fault" can be set.
This is actually a CRITICAL fault.... as an engine that fails to come up to operating temperature is MUCH more likely to experience a COLD-SEIZURE (with SEVERE powerhead failure).
I would not recommend running the engine again until you've had it placed on the Computer Diagnostic System, and have a PRINTOUT made of the RUN HISTORY, and FREEZE FRAME (Fault) History.

I dont have smartcraft but I think I am gonna go ahead and get it to prevent futher problems. Can you give me a quote on everything I would need. Serial# is 1B160655 Also would like a quote on the mercmoniter if it is compatable with my motor. I did go through some shallow water that had alot of little pieces of vegetation in it so i bet it sucked a piece up. Where is the thermostat located and how do I go about cleaning it out.

I have the same 2005 225 opti and had the same thing happen. I would be idling around the lake for a prolonged time, over 15 minutes, and my smartcraft monitor would beep once and show the check engine symbol. My temp was 127 but my water pressure was 1.5. So I had a dealer replace the impellar and check the thermostat operation, which checked out fine. After I got it back the first few trips I had no problems, water pressure at in gear idle was 4.5 then it started happening again with low water pressure. I asked another dealer and he said as long as I'm not over heating and my wot water pressure is o.k don't be to concerned about it. What I finally came to conclusion is if my water pressure was under 3lbs for over 10 minutes I would get the beep and the check engine symbol. So rechecked your water pressure when you first hear the beep and if your under 3lbs it must be some warning that they don't tell about in the smartcraft manual. It's been 5 years and 200 hours and I'm still running fine.
