If you are going to cover them with rubber or step traction mat, then the easiest repair to do is with Marine Tex.
Get some dowel sticks that are slightly larger than the the holes, cut about a 1 inch piece and tap it into the hole till it is about 1/4" below the surface.
You might have to sand down the dowel to get a tight fit in the hole.
Then follow the directions on the marine Tex and fill the holes. Marine Tex will dry hard and is completely waterproof.
If not going to use a Mat covering, same directions, leave a very small gap when putting the Marine Tex in, let the MT set up. Order some matching Gel Coat and put a skin coat, about 1/16th inch on top of the MT.
The Mat is a much easier solution though..

Appears I'll be buying several sizes of dowel seeing as the former owners never liked to use the same size screws. http://www.bassboatcentral.com/smileys/mad.gif
I'm guessing that any very small screw holes just need to be packed with the Marine Tex..
I'll post before and after when complete.
