i would go back to plywood but put fiberglass resin on it to seal it real good

I had a friend of mine do something similar. He was repairing his deck and I said how are you gonna make sure the plywood don't rot, and he said oh I sealed her up good with Thompsons...... http://www.bassboatcentral.com/smileys/ohwell.gif

Yup 2-3 coats of F/G resin especially at the edges

Thanks guys, I knew you'd set me straight if my thought process was skewed. Should we pour out some resin to help "glue" the new decking to the fiberglass and then fill in ther gaps around the decking before glassing the top piece back on?

Yes, you do not want any of the plywood exposed...make sure it is coated in resin, every bit of it..If coated correct, water can never get in to rot it...if you drill seat bases ect. be sure and coat the raw edge and use sealeat anytime you make a hole in it...
