Water in step box on '09 Cougar FTD

For the life of me I can't figure out how water is getting in to the step box of my '09 Cougar FTD. I tried sealing up around the latch first. Still got water. Then I suspected intrusion from the bilge through the drain hole, nope. There isn't any compromised areas of the lid but every time I get caught out in the rain that compartment gets wet. Anyone else have this issue? If so how have you been able to solve it? Thank you.

I had the same issue with a locker. Turns out the previous owner re-riveted the locker hinge but drilled right into the box. I'm sure this isn't your issue but just sharing in case. I have since sealed off this area to prevent further intrusionIMG_20190414_195401_01_01.jpg

I had water get into the drivers side front rod locker box constantly after a hard rain in my 08 Cougar FTD, I think that BassCat addressed this issue with some reason....the water was not leaking in through the lid, it was leaking through the opening in the locker nearest the console
