Is there anything beneath the battery trays I should be worried about hitting drilling? Replacing a battery tra and screw holes don’t line up with previous trays. Looks like everything I would be worried about is down the center not in the corners...

Shouldn’t be a problem as long as you use the same length screws.
I would drill new holes in the tray or mount new tray to a plate and the plate to the old holes rather than the boat to get them to line up. Depending on your year and model the only thing below is an encapsulated foam chamber and then your hull so don't go too deep either way.
