I wouldn't suggest it. Your carpet holds water and will rot the boards faster.

Gatorbak replaces carpet. Do a search on here for many installation tips. The website has a detailed install guide.
I just did mine yesterday and they won't fit over the carpet. I ended up buying new pressure treated 2x4's for around 18 bucks and not having to deal with stripping the rug and removing the staples on the original ones. Another thing I had to do was space out the bunk boards 1/2 an inch by drilling new holes because the the strakes on my boat are so close to the bunks causing the boat to hang up on the ribbing on the gator baks. I would also suggest buying the molded end caps to finish of the look.
