water in oil reservoir on 2006 optimax 90hp and alarm

Without going into a lot of details, a friend got water in his oil reservoir and got an alarm. He has emptied the tank completely and dried it out. What should he do next? Can he purge the system or can he just refill tank and try it?
He does not have a remote tank, it is like a 1 1/2 gal tank on the engine.
He lost the outer cap on the way to the lake, it was pretty rough and the engine sits low in the water (pontoon boat) and waves obviously were big enough that water got in the funnel area where the yellow cap with o-ring on it is. And also obviously the O-ring did not keep the water out.
He pumped all the oil out of the tank and used Coleman fuel to wash out the tank 3 times and finally left the cap off and put a fan blowing into the fill hole. We are in Phoenix, AZ where it is 100 degrees and dry air so it is dried out.
He has tried adding oil and running with muffs but still has alarm, 4 beeps every 2 minutes.
    local service guy is buried...
