Did you install new thermostats or even install them after assembling? High idle kicks off at 105* F so if the block isn't getting up to temp then you may encounter this.

Disconnect the throttle cable at the motor, start it cold then check the head temps with a IR temp gun.

May want to check for correct top dead center on #1. You may have sheared off the woodruff key on the crankshaft.

Check your High Tension wires from the pack to the coils. Orange/blue #1/#2 coils, Orange # 3/4 coils. Orange green #5/6 coils.

Never use carb cleaner to diagnose a 2 cycle engine. Use a 50:1 mixture of fuel and 2 cycle oil in a spray bottle.

Possible but unlikely. Did you do the rebuild or a rebuilder?

GelSeal on the crank case halves? Permatex Black on the threads for the bolts for the intake to the crank case front side? Rubber cap on the upper intake port? GelSeal on the upper bearing seat?

Is your high idle on a garden hose or with the boat in the water?
