    Probably a dumb question...

In the process of upgrading from a 12v trolling motor to a 24v. I have a 2 bank on board charger. Can I hook a bank to each battery and charge without unhooking the jumper wire that runs between the two batteries?

That is the preferred way to set it up.

If you go to a 24V system you will need a 3 Bank charger. 2 banks for troller batteries, 1 Bank for the cranking battery.

In your case, no. That's only if you're using one of the leads for the engine battery, which you are not.
