between the flywheel and the pickups on the stator and charge coil.
I used to place one (1) layer of masking tape to set the gap. Then when rotating the flywheel a slight rub would be seen on the tape to know I had clearance, remove the tape and reassemble.
ChampoiNman or OMC dealer would have the gauge set to make this assembly fool-proof. (CDI I believe includes instructions in their parts.)

The stator has an alignment dowel on the raised part of the block. I was thinking for sure this is the correct location to be set at.. start all four bolts and it shouldn’t move around any cause the flywheel is keyed also

I just replaced mine, I went through a lot of the motor before I got to the stator as the issue, but all that I did was need. above is correct there is a dowel on mine 96 that made the stator align. One thing the Manual says to do is get new flywheel bolts.

That is correct Taylor there is no alignment needed on the stator. But you need to clean the coating off of both sides of the stator holes to ensure a proper ground. There are a large amount of volts running around in there.
