    Step Transom Set Up

How is the boat prop shaft height set up with a step transom vs non-step transom (see sketch) ?
Obviously, water flow from the two bottoms will be very different when it reaches the prop.

It's the same bottom of hull, steps or no.
And do NOT get freaky on motor height, it's not ever written in stone, regardless of who says, "set it here" might be true on their boat, probably not correct on yours.
#1 Rule, take it too far and bring it back. You need to find out what too high is, and what too low is. That's the only way you find just right. The boat will tell you what it wants, it's up to you to find it's exact happy place.
No two hulls/motors/loads and especially props are identical, you have to find what works with what you've got.
