Graphs seem to be notoriously low on voltage indications. I would measure the voltage on the engine at the point where the battery cables are connected. Engine at a fast idle. All batteries fully charged.

Your graph won’t display an accurate reading because wire isn’t a perfect conductor. The graph displays the voltage at the end of the wires with a load on it. Turn the brightness down and you’ll see the voltage rise. Better quality connections and larger wire will reduce the loss.

The only trustworthy way to measure outboard voltage is on the battery posts with a meter.
If you have integrity, nothing else matters. If you don't have integrity,
    nothing else matters.

I didn't think Yamaha liked SHOs having a lithium cranking battery.

I don't think Yamaha has a definitive position one way or the other, other than they may not work. Too many different kinds of lithium battery Management systems for Yam to say that they all will work.

Seems the OPs motor is working well, he just has a low voltage situation. Which could be caused by the motor being operated at a low RPM with the battery not being fully charged.

These guys seem to be operating their brand successfully with a Yamaha SHO.

I have been running a Relion RB100HP Lithium for the last 3 years with no problems at all.
