Need help with Gen 3 Helix. I’m not able to save waypoints. Pics of my settings and progression of marking a waypoint, sewing it in the short menu, it then not being listed I waypoints and then going back to the map and it’s gone there too.

May not be your problem but when I first got my Helix 12 si Gen 3 + mine would not save waypoints until I figured out I had to hold the waypoint button down for a few seconds on my Gen 2 I just needed to hit Mark and it would save it immediately.
I had a Similar issue, Mark a waypoint and once my cursor is off of the area it disappeared. I ended up saving all my old waypoints to a SD card. Then performed a 'Format Nav Directories', then a 'Restore Defaults'.
Issue has not been seen again since it originally occurred in early July 2020.
