New trailer bunk problem

I have a 2000 21 foot Stratos extreme. My old trailer was solid for a long time but it's getting worn out.

I picked up a 2016 Skeeter trailer in excellent shape. I loaded the boat on the new trailer yesterday. The strakes on the boat are resting on the two bottom bunks in the center instead of sitting on the flat part. Should I cut and re weld this so that they sit on the flat part?

Yes. Sitting on the strakes can't be good for the long term.

Yes the strakes will damage/remove the carpet, plus you are not properly supporting the hull.
