If a component in the unit fails and shorts out current would increase. The fuse would blow to stop the current.
Removing the inline fuse holders won’t hurt anything if you install a fuse block. If you don’t want to remove the inline fuses from the power cords just install a 15 amp fuse in the inline fuse...

Do you have an amp meter or a Bluetooth ap on your batteries? You shouldn’t be running down that quick. I suspect you have a battery or charging issue.
I would eliminate the power plug and socket and use a terminal block to connect the wires from the batteries to the trolling motor wires. Just be sure you have a switchable breaker near the batteries...
You probably have a bad spot on the armature and when it stops on that spot it won’t start.
Take the screws out of the foot petal tray and raise it up out of the floor to access the TM wires.
I use the Zeiss lens cleaner that Walmart sells by the optical department. An 8 ounce bottle is about $4.00 and last a long time. This stuff and a microfiber cloth works great.

Every boat I’ve seen is blue sky (up) and green grass (down) positive at the center terminal of the switch.
