Yea it seems like every time you manage your waypoints and reinstall them on one unit it sees it as a new set of points and adds them to the other units and AC giving you doubles and so on

I ran into this a while back and ended up with 3 of every waypoint as well

The solution was to copy all waypoints on an SD card then delete all from the units and AC

I agree Active Captain can be a pain and like you I do all my updates via an SD card
