Discharging them in parallel should be fine. Possible issue charging them in parallel if they do not have the same exact capacity. It would be worth a try to see if they both charge up to 100%.
You should contact Impulse to get that diagnosed right away. They have great service and a great warranty.

Have you considered doing a single 24v battery instead? Then you only need a 2 bank charger.

I would make sure both batteries are at the same level of charge when connected and then yes you should be fine to charge them in parallel.
