Had the same thing happen a few years ago, My Skeeter dealer did the work and I want to say it was 1,7000.00 but that was 3-4 years ago as well. I doubt anyone else will touch it other than a Skeeter...
I didn't go with a dedicated battery on my set up. I did however upgrade to a AGM battery running 4 graphs in total and I've had no issues for over a year now. I am not running a 360 as well though....

I just use the Yamaha Ringree and Gas additive combo myself. I believe it's to be a one and done type additive. It ain't cheap but I've had a 2011, 2013, and now a 2015 with 0 fuel related issues.

I Can't speak for the FXI but I don't see how it could ride any better than the 2014 FX21 I just sold. Best riding and handling boat I've ever sat in.
