Do you mean that 2 holes on each side of every holes on the intake were filled or 2 rows or all holes?
If not all was filled, where there any difference on left or right side.

I used mineral oil (mercury) during break-in. Google "Why mineral oil for break-in" .
Phase kit for SHO, what could that be?
Insufficient fuel could create overheating.Is your ECU flashed?

If you put on a new one , you have to tighten real hard , or retightening it after a while.
