I thought the compartment in front of the driver also was a cooler, but I don’t intend to use mine that way. So the step up cooler should have come with a tray in it? Mine did not.

Rpm at idle should be 800. Where you at? Also know engine only firing on 4 cylinders if in neutral.

Check your plugs for fouled ones. These engines are known to foul plugs. I run Techron instead of ring free… it’s the same thing. Your engine idle should be at 800.
Could be spun prop hub. Borrow one and try it..
Google up Yamaha hpdi annual maintenance schedule. Do an annual, replace the impeller too.
Sounds like a fuel problem. These engines are very fuel sensitive. I too think it’s the fuel filters/ mystery filters. Or fuel bulb issue, kinked fuel line, collapsing fuel line on wot.
