When the boat was new the cover was great and fit perfectly. Now that I've upgraded to a Ultrex trolling motor, the cover no longer fits that great. OK for dry days but not good if raining. Any ideas?

If there's a canvas shop close by take it there and see if there is any alterations they can make that would get it back to where you want. The other option would be to get a new custom cover made.
Same issue, I had a piece of black canvas added to my cover. Roughly 4’ long x 2’ extra width. Cost me hundred bucks and has lasted over 3 years so far.
put the blades of your ultrex pointing away from boat.
